Multiple Sequence Alignments
BCM Search Launcher: Multiple Sequence Alignments Baylor College of Medicine Program that lines up sequences based on areas of similarity - You need to have a file that contains all of the sequences
Restriction Enzyme Analysis
Restriction Enzyme Analysis Program Program that determines where restriction enzymes cut DNA sequences - You cut and paste your sequence into a box, select all or only certain enzymes
Double Digest Finder Program that determines the protocol for using two restriction enzymes to cut one piece of DNA.
Translate A Nucleotide Sequence
Submit a Nucleotide Sequence to Determine Open Reading Frames and Obtain Translation Cut and Paste a nucleotide sequence into a box and submit the sequence.  The program translates the sequence for all 6 possible reading frames (3 the way the sequence was entered and 3 for the reverse compliment) - You can see a translation of the sequence by clicking on the open reading frame you want.  To obtain a FASTA format of the Amino Acid Sequence click the accept button and then view the sequence in a FASTA protein format.
Analyze the Structure of a Protein
Protein Statistics (PEPSTATS) Determines the Amino Acid Composition, Molecular Weight, Charge, Isoelectric Point, Etc.
Predator Predicts Secondary Structure of Proteins
Pepcoil Predicts Coiled Coil Regions in Proteins
Oligonucleotide Primer Analysis
IDT Oligo Analyzer 3.0 Determines many parameters including melting temp
